I knew it. I have seen some of them and I recognised some of them. Unless the translations maybe dodgy, here are the real locations for some of those photo graphs:

Mahora Academy:
JR Fukaya Station, Tokyo, Japan

Library Island:
Island of St. George, Venice, Italy
(Different pic, http://i1.trekearth.com/photos/5513/venice.jpg)

Mahora Women's District:
Prague, Czech Republic (Taken from the Vltava River)

Spot of the World Tree:
The Spanish Steps, Rome, Italy

Chao's watch:
Astronomical clock from the Old Town Hall of Prague, Czech Republic

As far as I know, most of the buildings in the Junior section of Mahora are mainly from the buildings of Prague of the Czech Republic. Its 16th century Gothic look makes it look like it is really Mahora. (and through my knowledge)

The cool thing about this is that, excluding the station, the ones Ihave mentioned now, I have been to! So unofficially, I have been to Mahora! :P :D

Edit: I'll say the other locations shown in the site:

University: School Engineering bulding where Hakase works, Building 1
Tokyo, Japan

University: School Engineering bulding where Hakase works, Building 2
Tokyo, Japan

Statue where Negi stood whilst depressed (73rd Period)
Rome, Italy (Statue was done by Leonardo Da Vinci)

Gymnasium No.2 (57th - 58th Periods)
Kagoshima High School, Kagoshima Prefecture, Japan

As for the classroom scenes, I think they were done in Tokyo University.

For further reference, that site is Akamatsu-sensei's research site. He has also posted info about LH and his other works [such as real-life locations where places in the story are based off of].

Looks real to me, looking at the rest of the background...

Somehow, Akamatsu-sensei doesn't surprise me. Some of the greatest authors go to great lengths to make designs for their work :)
