Is there a way to have a colour over the entire window in U3D?

Sure. You can either use DrawTexEx(...) to draw a transparent texture over the screen or you can use a simple post screen shader. Just like this one:

Oh...shaders. Why didn't I think of that?

Actually thats embarrassing because just a few days ago I made a program to make shaders like that. here
