Remember that only like 2% of the Japanese population is christian so most of this stuff is meaningless to them anyway. It's just something extra to make the show cool. It was western audiences who assigned more depth to the show than was actually there.
That's not true, Anno had it planned to have religious symbolism not to make it different but to make the story go around it!
